Federal Employment Background Check?

What areas will federal agencies (C.I.A., F.B.I., etc.) check while investigating your background. I'm mainly interested in non-standard areas, such as internet use, would this ask raise a flag?

They may check everything you've every done, including talking to people you know. The depth of the check depends on the charge you want and the agency doing the check.
